If it really matters, you can always equip her with Sith-y Cartel Market gear. If we'd gotten Hexid, she most certainly would've worn the Empire gear version. Side note, EVERY vanilla companion uses the gear versions of the faction they were originally apart of. For example, on my Smuggler, I can't equip Smuggler gear on Vette because it'll be Agent gear.
