The prequels he was just hiding under the veil as Palpatine from the republic as well as Jedi and the rest of the galaxy till the right time. Which was when he Killed Mace Windu, well him and Anikin. Aaaand again with the false notion that Republic players kills the emperor. No you don't. You kill the VOICE of the emperor. Not the emperor himself. As is clearly stated in the Sith Warrior quest line - actually as a mail after the Sith Warrior line is complete - that Republic members break into a sanctum and kills the VOICE of the emperor and now the emperor needs to hibernate cause it was a huge blow to him. But the emperor is NOT dead and is NOT killed by the Republic. The hand and the wrath of the emperor knows what actually has transpired, but not even the dark council knows that as is evident in the start video of Makeb if you are playing an imperial (where Darth Marr claims the emperor is dead, which, again, is incorrect). Actually... Marr states the Emperor is not dead, because he is not mortal like us, but he is apparently gone and no longer speaks to the council, implying he abandoned us.
