Played a jedi knight and got the stronghold but also created a sith warrior but you cant access the stronghold normally and you have to pay £1000 credits each time to smuggle your character into your stronghold. Is there a way to do this without paying. The stronghold shouldn't be alliance set.

If the stronghold is located on a Republic only world, such as Coruscant, Imperial characters have to pay the fee. If the stronghold is located on a neutral world, such Nar Shaddaa, no such fee has to be paid. And if it is located on an Imperial world, such as Dromund Kaas, Republic characters have to pay the fee.

Coruscant and Dromund Kaas are alliance set, others arent. And seriously, is 1000 creds so much for you?...

But they are! And you don't get to make the rules! :)

Just use the "alliance set" strongholds as way stations, a fast and free way to get to a Capital planet. Mine are sparsely furnished and little used. But Nar Shadda! Now that's where to spend your shekels, Besides, you get all the night life there too, a neutral Las Vegas where everyone can play. It's a great condo. Tatooine and Yavin, now they are grand estates where you can show off your wealth. They even have parking for your starship! How cool is that?

Remember, your Legacy can own up to four personal strongholds. Unlike housing in some other games, there's no ongoing, monthly or weekly "rent" after you buy it. Just make the initial purchase, buy the "expanions", and you're done.

And if you "complete" your strongholds, you get a bonus to your Conquest points earned. Specifically, you get a bonus of 1% to your conquest points for every four percentage points of stronghold completion, across all your strongholds. So if your strongholds are 20%, 8% 13% and 7% complete, that's a total of 48, which gets you a 12% conquest bonus.
