The key thing is that this game is set 3,600 years before the movies / Clone Wars, and while it is the same Republic (as much as any civilization is the same after three-and-a-half millennia) they are fighting a completely different enemy.

 

The real-life reason is that the Sith Empire is aesthetically meant to evoke the Galactic Empire, the bad guys in Episodes IV, V, and VI, so they have ships that look similar to the Galactic Empire's iconic ships: the Star Destroyers. The plot of the movies is also that the Republic turns into the Galactic Empire, so to show that transformation the movies and Clone Wars has the Republic using ships that are obviously precursors to the Star Destroyers.

 

The lore, 'in-universe' reason is that the Republic had been demilitarized between SWTOR and the Clone Wars, and the military they have mustered in the Clone Wars was a brand new fighting force. In the Clone Wars the Republic military we see was part of Darth Sidious's plot to take over the Republic and turn it into the Galactic Empire, and he was involved in this new Republic military being formed. Being a Sith himself, he probably was a big fan of the Sith Empire from this era and gravitated towards military designs that were similar to it. (Also the wedge shape is a pretty practical design in general since it lets a ship fire forward with its broadside guns.)

The Clone Wars (as a war) directly precedes the rise of the Galactic Empire, so it makes sense the Empire would continue producing star destroyers that had been built under the Republic. The reasons the Separatists' ships look different is because they were made, by and large, by different mega-companies that put their weight behind the CIS. Some were made primarily for commerce and hastily refitted to be warships, but quite a few (especially later into the war) were made for warfare first and foremost.

 

 

As for why there are star destroyers during the Clone Wars: the in-lore explanation is that Palpatine was a big fan of the Sith Empire (from this time period) and so had the Republic's fleet be made up of a lot of star destroyers. The out-of lore reason is that the Sith use star destroyers because the developers wanted to evoke the feeling of the Galactic Empire from the films. That's also why the Republic troopers look less like their KOTOR predecessors and more like Stormtroopers.

One last remark : During the movies, the Republic was changed by Palpatine into an Sith Empire. Transformation.

In "A New Hope", the Republic is no more.

And that's why Princess Leia Organa, Mon Mothma, Admiral Ackbar, et. al. wanted to restore the Republic again - into the state BEFORE Palpatine's transformation.
