Haven't checked them all, but I know that crafted blue 178 quality shields, knives and shotguns do not have a crystal slot while their dropped Prototype counterparts do. The stat spread on the vibroknives that I looked at was nearly identical as well (592 total from the Prototype drop, 593 from the crafted version). If you add the +41 from the crystal to the drop, it's clearly superior. Add to this the stupid decision to abandon the redoubt/critical/overkill RE tiering and the Prototype drops also have have a more concentrated stat spread. We went from getting approximately +30-35 of one stat to getting +12 of two. EDIT: Just checked my Armstech and it looks like the crafted weapons are missing the crystal slot as well. Nice going.
