I never thought I'd hate someone supporting a lightside choice (that isn't being killed in the darkside, I mean) that I could actively dislike for it, and yet that Chancellor proved me wrong. From when I first set foot on Taris republic side, I disliked her patriotic arrogance, and her behaviour at the end of her quest does not lessen that by any degree.
But we can do it. Together!

That's okay. Chemish is hyperopic anyway. Just keep that arm out of view of her cyber-eye. She had it installed to combat the problem but only had enough money from the Balmorran resistance for one. She's saving up to do the other eye later.

For instance, were you in a group while completing the mission? Did you use companions? What other missions did you complete before/after attempting this one, and did they grant credit? Anything that you can provide that will help us determine what causes the mission to not update properly will be helpful.
I picked all the missions up at the mission terminal on my JK and did them solo. I completed the FPs via GF without picking up the quests at their respective locations. This was before the fix for the FPs not updating the Weekly as well. After the fix I redid the FPs and they updated the Weekly. I also redid the Dailies but Complete Manual Shutdown still did not update the Weekly.
I basically did this group no different to Section X or The Black Hole, all of which update fine.

2. Cannot complete the quest "Czerka Takeover" on the pub side. The quest "Complete Manual Shutdown" does not give credit (This was the last quest three of us did, and it did not give us credit. I have screen shots of completing the quest and not getting credit for the weekly)
I've also found this to be the case.

My wife ordered me a new Malgus off of Ebay a couple of weeks ago and has been tracking his progress.... I am beginning to think Malgus fears my Cat as he has been all over the country and been to a couple of cities twice in fact. He must be using Force persuade on the postal workers is all I can figure!

There is only lip service paid to the class story arcs during the introduction. The Republic won't approach you during the mission.
Having said that, though, I felt that my Agent appeared sufficiently infiltrate-y during the Makeb story to not break character too much, despite the lightness of continuity.
