I picked all the missions up at the mission terminal on my JK and did them solo. I completed the FPs via GF without picking up the quests at their respective locations. This was before the fix for the FPs not updating the Weekly as well. After the fix I redid the FPs and they updated the Weekly. I also redid the Dailies but Complete Manual Shutdown still did not update the Weekly.
I basically did this group no different to Section X or The Black Hole, all of which update fine.
I put all this trouble down to low employee morale. For one thing, we have a problem every Tuesday when the cafeteria serves fish sticks. You only get this tiny cup of sauce, and I always run out...

There is only lip service paid to the class story arcs during the introduction. The Republic won't approach you during the mission.
Having said that, though, I felt that my Agent appeared sufficiently infiltrate-y during the Makeb story to not break character too much, despite the lightness of continuity.
