When you clicked on the STAP icon in your inventory after you learned the pilot skill, you learned how to use the vehicle. It then disappears from the inventory and shows up under the vehicles tab of the abilities page. That's where you click to mount it. So what you describe is how it's supposed to work. You haven't destroyed anything.
