It's not just the level 25 ones, either, it's all of them. And let's not forget the confusion from the Commando AC for Trooper being the heal/DPS AC, that would want more Aim and Less Endurance and the Vanguard being the tank/DPS AC, that would (maybe) want to stack Endurance. IOW, the "Commando" armorings & barrels (at every level) are NOT what you want as a Commando, and they (maybe) ARE what you want if your Trooper is NOT a Commando. But it's been that way pretty much forever. I doubt it will ever get "fixed". Also, once you level up a bit further, there won't be any "Commando" or "Reflex" mods, but a bunch of more specialized mods with Absorb, Defense, Power, etc., in addition to Aim & Endurance.
