In my mind, the only way it made sense was if Palpatine set the whole thing in motion as a farce. He controls both sides, through Dooku on one side, and the persona of the Chancellor on the other. He could use both sides to attack his enemies, whittling them down with overwhelming force. Then, once he's confident his enemies are finished, or ready to be finished, he allows the capture of the Chancellor. If Dooku wins and beats Anakin and Obi-Wan, the Separatists win the war. The Chancellor dies and Darth Sidious cements himself as leader of the Sith and Separatists. If Anakin and Obi-Wan won, the only one who could link him to the persona of Darth Sidious (Dooku) dies and the Republic wins. Either way, the Rule of Two is preserved and Palpatine wins.
