Possibly dumb question. Republic-Aligned Sith?

I'll get to the point, The Sith Code by itself makes no mention of the Empire or the Emporer. So is it plausible to think of a Sith who's aligned with the Republic because he/she sees it to be the winning side?

Obviously, the Jedi probably would object. But would they have any authority to attack a member of the republic who is doing no harm to it?

No obvious reason why you couldn't have a Sith fighting for the Republic. As for the Jedi, it depends on how the Sith is fighting for the Republic, if He/She commits war Crimes in the Republics name they can and do have the the authority to act against Him/Her. But if the Sith follows the general rules of war, and avoids targeting civillians, then they would have no authority to act against said Sith, even if the Sith was clearly ruthless and vicious (because he/she would be vicious against soldiers and other Sith).

I don't think Lord Scourge counts. True hehas fought with the Republic, but it wasn't a permanent arrangement or because he thinks they are the winning side. He makes it clear that he's only with them until he is sure the emperor is dead. After that he plans on leaving.
