It seems like the only way to get ship gear is 1) commendation vendor, 2) starship upgrade vendor, 3) cybertech, and 4) occasionally as a reward from doing a new space mission the first time. The epic boxes from the commendations are just a random loot roll, just like the boxes you can buy with planetary commendations. As far as I've seen, anyways.
